I've been woodworking for years, but I have a rather rookie question; when cutting a piece on the TS, should the waste (thin) or the finish portion be next to the rip fence?

As a general rule I have the waste to the left of the blade, however it is always safest to have the widest piece between the fence and the blade since thats where your hand is. Less than 6 inches wide I always use a push stick. If I am cutting large panels, it doesn't really matter, do what's safest.

whichever is most convenient. I don't let the target piece or leftover piece dictate how I'm going to cut it. It'll be just as straight and clean a cut on either side of the blade.

I assume you are referring to ripping since you didn't specify.. since on a cross-cut the fence shouldn't be on the table. On a rip cut... IMHO it would not make much sense to go to extensive lenghts to set a fence to exact (and even then I measure twice by flipping a square over) ....... and then even consider putting the waste side between the blade and fence. Too much sub-traction for this ole country boy. ha.. ha...

Widest to the fence - BUT...
Be careful when you measure - if the "good" part is the offcut, it's VERY easy to not allow for the thickness of the blade DAMHIKT!
