I often push a little sawdust in small defects when applying poly to a project. It turns out darker than the wood but looks better than the defect. I have not used Waterlox but if it dries hard it should work. I find it a lot easier to mess around with a little sawdust during the first finish coat than messing with a real filler. You have to sand after the first finish coat anyway so smoothing out the crude filler is just part of the sanding. A wax crayon after you are done with the finishing is also very easy and would probably show less. I have used them but normally do not.
