water borne poly dries REALLY fast. I find spraying to work well, I haven't tried to brush it.

Just wondering if you applied a prestain first? Pine can really soak up stain in some areas and not in others leaving a blotchy mess. Also, with a WB stain, it's a good idea to raise the grain with water then sand it down again.
